I would change the fuel filter first, not being a typical male chauvinist but its not a job for a novice or a woman because it will need bleeding, another thing are you telling the garage what you think is the problem? big mistake, they will jump on the band wagon, best thing is get it to a reputable garage and ask them to give you an estimate if the fuel filter change doesn't work

My father let his run low on diesel (says it didn't run out of fuel) but has put diesel in with a jerry can since then. The engine turns over now but isn't starting?

Common rail dont have a primer and if you turn it over without fuel you will screw up the high pressure pump.You need a priming bulb to suck the fuel through.
Never run a common rail low on fuel.They are a bit to complicated for your weekend "mechanic"
They are electronic injection not the old mechanical crap injection pump.

the main fuel primer for the filter is normally somewhere near the fuel pump or by the filter it self, (somewhere on the bulk head) its a black rugby ball shaped squeeze pump. But once you have bleed the filter you will need to crack of the injector pipes and bleed them too (this is done by cranking the engine till you see fuel spurting out)

Do not "crack" (loosen) off the injector pipes! That's what you don't do with any high pressure system.
priming the feed side is sufficient, the injector lines get rid of air after a few turns because of the high pressure.
If it's hard to start, then he's let it run out of fuel or very very close to it. you will need to put more than 1 gallon of diesel in ideally, locate the hand primer bulb. it's black rubber and it's probably similar in shape to a lemon. You need to squeeze it hard a few times to get the air out of the pump. It will still be very hard to start, give it a small amount of throttle too while cranking which will help it to start.
2004 year, more likely the 2.0HDI engine, it may have an electric fuel pump in which case you'll just have to keep cranking it until it starts.
